Linux Ubuntu 11.10 & 2TB drives

I have a HP ProLiant ML110 server which I originally had x 500GB drives in a raid 5 configuration running Ubuntu server 8.04, this all ran fine until I ran out of space and decided to upgrade the hard drives to 4 x 2TB and the software to Ubuntu server 11.10 (64 bit version). At setup it would not let me set any of the partitioned areas as bootable and as such I could not install the boot grub and run the software. So to get round this I installed a USB drive and placed the boot grub on this, this worked for a few weeks until it crash loosing the bootable partition and was non recoverable. Before I start again has anyone else had this issue and is it going to happen again and again if I try to use USB drives as the bootable partition. *I have also thought about putting a small hard drive in but I don't have any room in the case. Any thoughts or suggestions, thanks.
 
Might be the fact you are trying to boot a drive bigger the 2TB using bios boot loader. Try booting via efi bootloader if your motherboard supports it if not boot to a smaller disk or USB and mount your drives.
